What if Tracy doesn't come from the future (as Nix theorized some time ago) but rather from the ancient past, when hominids had already "defined" themselves and man was just "emerging"? What if Tracy is the "missing link", a member from a millions of years extinct branch of genius gorillas?

Perhaps...but I think it's much more elegant to say that his intelligence was enhanced in the future, although Zero could be capable of time travel, and acquired one of these on his travels.
Here's another idea you could go for: Tracy is just one member of a long line of singular primates, including King Kong (this was even mentioned in The Ghost Busters--how's that for continuity?), Mighty Joe Young, Ishmael (from Daniel Quinn's novels), Fatz Geronimo (one of the animals at Showbiz Pizza Place), and, if you're really stretching the timelines, I suppose you could throw in one of the characters in "Planet of the Apes".
