Kinda of "The Problem with the Power" thing here (if you're familiar with Filmation's He-Man). What is the perfect final episode in your mind? And why... Throw the airing chronology out of the window!

Before we get deep into this, I would like a quick clarification. Please Are we picking one of the episodes which were actually made, or basically making one up that we think would have been great to end on?

I really would have liked to better explain the connection between the Office in the Live Action series, and the cartoon. Same goes for the Ghost Buggy. I wish changes could be explained.

Fan fiction. It's clear that the three original Ghost Busters have been rejuvenated by some futuristic process... there are several theories about this (see thread on this sub-section). And it's clear that they never really used the Ghost Command as "their" office. Ghost Buggy was "sleeping" all the time at the Ghost Command, so it's evident they never used it as headquarters. I guess they first knew about the Command's existence one year before the 1986 series.

I pretty much know what you mean, but that's how things work in the FGB universe.

I don't think any one specific episode of the 15 produced works better than another for an ending. I like to think that the ghost busting cases go on and on with us (the audience) not there to witness them.
