My theory is simple. Maybe the house has been built by Zero at a specific point of the timeline (don't think about Zero's life as being linear), when New York was still a primitive town and skycrapers weren't there. Then, decade by decade, the house has been "improved" and "enriched" with the paraphernalia we already know about. Zero should be able to enter in and go out from the timeline whenever he wanted, so his life has been "complex" to say the least.

My theory is much simpler:
Zero is the one who assigns to the first Ghost Busters the various missions that they must carry ... I do not attach a Zero strange powers, and not even consider he special ... For me he is a secret service officer specialized in ghosts ...
About the Ghost Command, for me is a house built around the years '60-'70 to judge from furniture ... For me is in the World Trade Center to make clear the difference between the complexity of the technology (Twin Towers) against the beauty and functionality of the simple and improbable things...
The Ghost Command finally, in my opinion, is a place haunted by ghosts: all animated objects within it have a life of its own because it possessed by ghosts ... Ghosts obviously good ...
This is my thinking ..

Fact is, Ghostbusters's "technology" is extremely sophisticated and futuristic, so it sounds rather odd that Zero is "just" a normal FBI agent or something along those lines. He must come from future, which is very cool in my book. This is stuff for a great prequel story.

Try this on for size, then:
Zero, Futura, Tracy, and some of the other future characters come from a future where Prime Evil and his ghosts have already established a beachhead of sorts, and are looking at reaching further into the past, given that they couldn't simply go into the past and take that over for some reason.
In an effort to stop this from happening, Zero and his resistance gang built the weaponry necessary to defeat the ghosts and held onto them until they could find someone to use it. One day, they found out about Spenser and Kong, whose ancestors had "busted ghosts" in the past, and they sent Tracy with the equipment and the Ghostbuggy back to...let's say, 1973, when they first started the business.
Of course, Prime Evil hadn't set up the Scareway at that point, so it was relatively easy to stop the ghosts week after week [remember that they used the haunted mansion/castle to 'recharge' after their voyages].

NIX: In a way very similar if not identical to T1 ('The Terminator') or 'Twelve Monkeys', ALL the characters incorrectly believe to be able to change the past (and by doing so, their future). But in a timeline based on the predestination paradox like ours, they are just fulfilling their "roles", and everything they're gonna do is ALREADY part of the past. That's the charm. Much likely, before his first time travel, Zero had no clue (infos, data) about the Ghost Busters/Ghostbusters he himself created (or better, he lately created)... hope it's clear.

I always like the theory Zero took him from an ancient, forgotten, mysterious past --- Tracy could be the missing link. What a blast.

Tracy alone couldn't set up everything, Zero used many more allies. A time travelling trooper, since he built the Ghost Command too. I just think the Ghost Busters started in 1967 or even before. Zero must have lost past records because he couldn't know they always were meant to be "Ghost Busters" thanks to HIS equippment from future. Think about a 'Twelve Monkeys' scenario.
