While I've just thought of it, does anyone besides me think Prime Evil looks just like David Warner's "Personification of Ultimate Evil" from Time Bandits? If there's anyone who needs a look, here's the best image I could find of that:

Nix, I see very very few similitaries. maybe the posture, the stance, the crimson costume...

Hmm...perhaps I should have said, "do you think Prime Evil was inspired by the guy from Time Bandits?" For those of you who have ready access to this movie, see it. Not only is it very, very good (directed by MONTY PYTHON'S Terry Gilliam), but the Ultimate Evil/Prime Evil similarities are a lot more pronounced than any mere picture can show. (His face even glows a terrifying shade of red at one point). If only they had had some of those black-robed, horse-skulled minions in FGB, though...that would have been cool.

Fangster is so funny. LOL I love the noises he makes. I'm very fascinated by this kind of ghosts that are shown in FGB. They are much more interesting because they are "touchable". Ordinary ghosts are just transparent.

Well, they are solid (or so) and much more "characters" than the "generic-looking" ghosts displayed by the "other" Ghostbusters... those ghosts are boring as hell! ;D

And I have always preferred exciting main villains who have lots of appearances. TV shows are much more fun like this.

Filmation always delivered the goods. Especially good and colorful villains. They sure did. And there are many more possibilities for our lovely FGB ghosts to conquer the world than if they were like other ghosts. At least they try hard... ;D

I had a wild idea earlier today that I've still got floating around in my head. It's something I hope I can develop further for the Motion Picture treatment I'm writing.
My idea is that Prime Evil has a pipeline somewhere in Hauntquarters that leads to the Spirit World, a mass of what I shall call "soul energy." He is able to distill this energy into a "clean" soul, without characteristics or personality. After transferring the clean soul into what I can only describe as "ghost seeds," he sends the seeds into the Scareway, where they land in random times and places. Most of them end up on Earth, because that's where the Scareway is initially aimed at.
Now for the fun part: When a ghost seed lands, it picks up energy and information from the immediate area. It's a slow and arduous process that can take a very long time to complete, but there are a few things that help the process along, such as a violent death. The seed picks up the potential energy from the deceased's soul, which also gives it its particular "character." As for the "information" part of it...well, that's where local mythology and folklore come into play.
Let us assume that characters in folklore--a werewolf, for example--actually existed or were otherwise "alive" at some point. If a ghost seed lands in a long-since-dead werewolf's old stomping grounds, then chances are the resulting ghost will be a werewolf...FANGSTER in this case.
Let me try to imagine where the ghost seeds for each of Prime Evil's ghosts originally landed.
SCARED STIFF: The ghost seed ended up in a Cyberdyne factory (or something of that nature). However, the soul-energy inside the seed was traumatized by the nature of constructing an android, resulting in its rather wimpy personality.
FANGSTER: Somewhere in New Mexico, near the long-buried remains of a werewolf (see the 1996 movie Werewolf, which was parodied on MST3K.)
HAUNTER: A quicksand pond in 19th Century Africa, where a cruel and violent Son of the Empire was killed when the natives rebelled.
MYSTERIA: Japan, a nation with a rich history of ghosts and mysterious fogs that threaten wayward travelers.
LONG JOHN SCARECHROME: In the distant future, the rings of Saturn will be filled with the remains of spacefaring vessels, one of which belonged to an infamous pirate of the seven galaxseas.
APPARITIA: A house of ill repute in the Old West. Go figure.
FIB FACE: Ancient Rome, in a temple belonging to the two-faced Roman god Janus. Ancient Rome was also filled with lies, which accounts for Fib Face's deceptive nature.
AIRHEAD: Ancient Egypt, of course. However, his ghost seed was damaged along the way, which is why he's such a doofus. (That, and the former king being mummified was not the sharpest crayon in the box when he was alive.)
SIR TRANCE-A-LOT: An old, abandoned castle in Scotland. His steed, Frightmare, is the Kelpie of Scottish lore.
THE HEADLESS HORSEMAN: Close to where Washington Irving wrote the now-famous "Legend of Sleepy Hollow." However, what the Horseman lacks in the head department, he makes up for in his sense of moral conviction. He rebelled against Prime Evil and escaped. (He created a head for himself along the way, and can retract it into his body at will.)
I feel like I'm missing a few...

Nix, Your theory is beautiful , but lies in the realm of the "What If". INDEED, the fact Prime Evil got relatives proves there's a parallel dimension where the Ghosts are the way they are. Many other hints suggest us the same parallel dimension scenario. Even in the live action series. Said that, I love your theory... such brilliant.

True dat.
There is another possibility, however. Why can't Hauntquarters and the Spirit World be two parts of the same etheric plane?
Now, keep in mind, when I say "spirit world," I'm thinking of it in the purely mythical sense, like the Underworld from Greek mythology, and not in the scientific sense, as The Real Ghostbusters did.
Personally, I think the FGB world is far more deeply rooted in Victorian-era ideas and traditions of ghosthunting.
